the core (like others) will autocreate an MCD\SAV file for each game when you go to save, it will be named the same as the ROM. I'd like to clarify that the auto-mounted save files are not named after the ROM you're using, but are named after the parent directory where the ROM is located. Every flat panel screen I've ever used on MiSTer will take a moment to sync to any signal that isn't exactly 60hz. I'm pretty sure the only current way to make sure you can see the first fractions of a second when loading a ROM is to use vsync_adjust=0 or to play on a CRT. Since the HPS (UNIX) portion is still heavily involved with gameplay, it is likely that running a script (or transferring files, etc.) would interfere with gameplay. I'm not sure at the moment if this is possible but if you use vsync_adjust=0 it will work via HDMI fine, albeit with some added latency.

If you are using theypsilon's update_all script it should automatically download the correct BIOS's and place them where they are needed. You might want to remove any boot*.rom files from /games/PSX and let the script redownload them. If it's set up correctly with all 3 different regions BIOS you will be able to leave the region setting on Auto.
