I'm pretty sure that scanlines always go horizontally when in normal orientation because that's how the electron gun moved, from top to bottom, but when you turn the display on its side, i.e. tate mode, it doesn't change the orientation of the electron gun, right? When you push start to play the game, is it supposed to jump straight into the game or does it reload the game from scratch?
For me, it seems to reboot the MiSTer into the game instead of just letting you take over.

I've been using this display as a second monitor with my M1 Mac mini. The other screen is a CX 48" OLED. I've found the colours to be terrible when used with the Mac - quite muted and the dymanic range seems to be very low. I don't know where to put this exactly, but it only seem to be an issue with this core as far as I can tell so far... so here goes. I had the problem where the external HD would sometimes mount in usb0 and other time usb1.
I edited the fstab to mount in usb0 every time at boot, but it still happened sometimes when I cold reboot. Not sure why it happens to be honest. The symlink is a nice trick. I might try it with both usb0 and usb1 if my problem persists.

SD cards and flash memory are volatile in nature due to the need for the presence of a static charge in order to keep the data bits "alive" but the time frame is normally around 10 years. Are you basically asking about backing up your roms? DId you rip all the roms from your personal collection? If so, that's a lot of work and I would back it up. Copy it to a USB drive or something.
