When you go to the Settings Screen by pressing up during the countdown, it will ask you to activate it. If it's not asking you it means you already activated it. I hate to have been "prophetic" at an unsuspected time, but here we are; sticking to the official specs of the project, at least as far as the main hardware components are concerned, will keep you on the safe side regarding future developments based on the given MiSTer platform.

Check if your SDRAM cards are exactly the same, or possibly bought separately, and if they've been tested under stress I'm using an official XSDRAM issue 2.9 board on GPIO0, and my originally bought 128 MB 2.5 version on GPIO1. Indeed this line is redundant. I think it had to do with controlling sound volume using an external pot (such as ones found in ole 'multimedia' keyboards).
It's safe to delete it from your .ini; I believe it resides at the very top

Hmm, can't say much as I'm using an ole Kempston joystick with the core via SNAC. That said, it too can be iffy at times with certain 2600 roms.
Did you try with a bog standard usb pad, or the keyboard?
Maybe the input code has to be reviewed? (@Kitrinx)

Which core are you using? The old 2600 core is deprecated; try with the Atari 7800 core, which has embedded 2600 compatibility.

As a matter of fact, we now have the entire "Mahou Daisakusen" trilogy on the MiSTer; you're forgetting Dimahoo (or Great Mahou Daisakusen in Japan), which was already available with the CPS2 core
