If you want to connect the Mister directly to the PC, you could use Internet Connection Sharing. I could never get good results with a wifi dongle, and I found this to be a good solution. This does not use a crossover cable. Since the IP address the Mister gets will be pretty much random, use the FQDN of mister.mshome.net in WinSCP.

Well, in the manual it says you can put it in PC mode by holding down the back and menu buttons (essentially select and start) for 5 seconds. The logo will flash on and off until it's in PC mode.

I think there's some confusion here. Apparently the OP has disc images of games in a format called VCD (Virtual CD). I also thought this was about Video CDs, but it seems that isn't the case.

If nothing else, I like how it makes the interface seem more like what you would expect from an appliance, and less like you're browsing a file manager on a computer. You can keep the rom names with all of their extra info like the full title, region, revision number, etc. but just have the title of the game in the menu . I had been renaming ROMs, ...

It's probably matching A to A, B to B regardless of position. Obviously that doesn't line up right when A is on the left. I'm having the same problem, although it's not a powered hub. It seems to recognize the hub, since I can log into it via SSH and run lsusb to see it. But neither the keyboard nor the gamepad will work.
