SOLVED!!!
I deleted all files from media/fat/config/inputs and configured the joypad again, and now it works as it should, yay!

@annette Thanks :) Be aware though that the opening for the 32MB SDRAM didn't line up; I had to file away about a centimeter to make it fit. Easily done because the PLA isn't that tough. There is a thread mentioned on the Thingiverse page that has different versions of this case posted. I liked this one the best because is was the smallest, but not...

Couldn't wait for my MiSTer Multisystem to arrive so I printed this case: https://www.thingiverse.com/thing:2503438 , and cobbled together some stuff.
