I had the same issue (2.8v - 3.3v in green line) and this possibly damaged my Gamescare switch.

I'm using a Cheap Mechanical HDMI 2.0 Switch 2 - inputs / 1 Output and is working fine with DirectVideo. I switch between my AVR Out 2 (which all consoles are connected ) and the Mister and I don't see so much trouble in the daily basis. Just press a button if want the MiSTer to be routed. Hi,
Via Analog IO Board, you are limited to 18 bit color depth, so I would try Dithering = On and the rest off.
"Render 24 bit" give very good results with Direct Video combined with "Dithering = Off" and RGB output.
Dither 24 bit for VGA I tried sometime ago, but I got some artifacts but maybe I was misusing this option.
