Hi everybody,
I'm thinking about using an external HDD with MISTer via USB HUB.
I have two dumb questions, when and how it is safe to unplug the HDD? Do i need to choose some "eject" option? And when it is safe to shutdown the MISTer with the HDD plugged?

I'm using an externall hdd as well and i just turn off the MiSTer when i'm done using it, haven't heard or seen any issues concerning this before.

If you’re running old platforms like DOS it’s probably fine to just power off.
DOS didn’t do any advanced write caching of files so essentially if you aren’t actively in the middle of saving something to disk it should be fine.
