The joystick support is broken in the Apple II core.
First message in the forum, but only one complaint... all is working nicely

I noticed that too. For me left and right works but not up and down. It also is the case in the ao486 core - both systems originally used analog readouts.
It happes with these gamepads/joysticks I tried:
- Logitech Rumblepad 2 - wired
- Logitech F710 Wireless
- Xbox 360 Afterglow wired controller by www.pdp.com
The other cores work well - but I reckon the games and software I tried only used the digital atari style readout (C64, A2600, Genesis).

I just tried Frogger with my 8bitdo M30 and my PS wireless controller. No issues.
Try running the controller setup again from the Main Menu.
Don't skip the "Stick X: Tilt Right" or "Stick Y: Tilt Down"

The Apple II original Joystick from back in the day was an analog Joystick.
Controllers with a D-pad only does not work, but controllers with analog thumb sticks do work as the Joystick in the Apple II core.
So use a PlayStation or Xbox style controller with the Apple II.

Thanks, I've started using my MiSTer with a 8bitdo SF30 Pro with two analog sticks, and now, I use only my M30 especially for the NeoGeo core.
I've got back my SF30 and now I can play Boulder Dash again... Thank you very much !
