Whenever I start the NES core, I always get that grey pop up menu.
What can I do to disable it from automatically populating?

Do you mean the core menu? If you place a cartridge rom named boot1.rom in the NES directory, MiSTer will load it directly without opening the core menu. If you for whatever reason just want a black screen, you could try using a blank rom.

I have a boot rom, but it never gave me a problem until a few months ago.
I was hoping the update all script would fix it.
Any suggestions?

Do you only have one boot rom? Which one? There can be up to four.
I have the FDS bios as boot0.rom and and a cartridge rom (240p test suite) as boot1.rom. With this setup, the core launches boot1.rom automatically and does not show the core menu unless I press the menu button.

if you have a hdd you my need to add the boot rom to your nes games hard drive
