This happens every time I cold reboot and when update_all auto reboots. My controller isn't detected at all. I have to either unplug/re-plug the controller or turn off/on the mister for my controller to work again. This is every controller I've used so far, all plugged in via an otg usb hub.

Re: Controller Doesn’t Work After a Cold Reboot
How much stuff do you have connected to the hub? Like keyboard/wifi/bluetooth and so on?
And what powersupply do you use?
It can be a power issue that the psu does not meet demands when everything starts up at the same time.
The 2A psu that comes with the DE-10 is not very good and many have fixed problems using a better psu.
For example meanwells 4A or 5A psu´s is very often recomended!

Re: Controller Doesn’t Work After a Cold Reboot
what official hub are you guys talking about? its a little 4 port otg usb hub plugged into the de10nano's usb port, made by makerspot or something like that. I doubt its the hub. I can power on and off the mister or regular reboot a thousand times and never lose my wired controller's conectivity. a cold reboot is suppose to be like turning off and turning on the de10nano without physically hitting a switch or unplugging it, but clearly its skipping something that happens during an actual power cycle.
Re: Controller Doesn’t Work After a Cold Reboot
I had a look at the makerspot usb otg hub you mentioned, and it is not a powered hub. The official one takes power from the same de10 nano power supply, yours do not, so the usb ports are not getting enough power upon powering up. It does not matter that you are using a 5A psu if the psu is not powering the hub. So if you want to fix your problem your options are buying a powered one or buy the official usb hub.

Re: Controller Doesn’t Work After a Cold Reboot
it doesnt happen when powering on the Mister, just when doing the Cold Reboot from the menu which doesnt cut power at all.
