I just tested the configuration you posted (4m MegaSTE w/ mono monitor) using TOS 2.06 (US version MD5: c9093f27159e7d13ac0d1501a95e53d4) and didn't have the issue.
Here are my other settings, just in case they may differ with yours:

Hm … same issue with the settings you provided. Can you please post your MiSTer.ini too, maybe i screwed up something there. Sidenote: could that have something to do with the Jammix board my mister is in?
Attached is the ini I used for the test. Not the latest version available but if the setting is not there, mister will use whatever the default value is, so use it only for comparison.
As for using with the Jammix board...I can't speak to it since I don't have one to test with, but I doubt it will interfere with the core midstream. If anything, problems would of popped up immediately and not just in Mono and after loading the core.
However, if it's possible, it's always best to remove all non-essential addons from your setup to test to make sure the core device (DE-10 nano, sd card setup and SDRAM) works.
Unfortunately, your config made no difference on my MiSTer. Removed everything except for the SDRAM, still the same issue. SDRAM is running stable at 147 for 6 hours now to make sure it's not a problem with the SDRAM.
Maybe (hopefully) the developers come up with something
Did further testing, this seems to be some regression introduced along the way. The previous core (AtariST_20231208.rbf) works without any problems.
The only that changed between those two releases is the framework, but you would have also seen similar issues with other cores that have recently been updated.
What version of Main are you running? The version I have, which should be the current release as of this writing, is v240912.
My MiSTer binary is 20240912
My Linux OS distribution is 241008
SD card has been freshly installed from scratch with the SD installer release_20241008.7z
All other cores I tried so far don't show any strange behavior and work great as usual (Minimig, C64, PC-XT, SNES, SMS, Arcade Irem M92)
When I get the chance, I'll grab a new SD card and do a clean install and test, just in case an old config is...making things work for me.
Also...have you tried it on a different monitor?
As a follow up...I started with a new SD Card, used the latest Fusion (v2.9), ran the update script and only pushed over my TOS files and couldn't reproduce the problem.
One last thing to check, is to verify all the switches are in their correct position.
Darn, this is bad (for me). Seems that I'm the only one having this issue. Will recheck everything and keep the thread up-to-date with any observations I make.
Is there a reference for the 4 big dip switches (SW3-SW2-SW1-SW0) and their correct positions?
As I'm using a JAMMIX board i have them in the following positions as shown in the manual:
SW3 - OFF
SW2 - ON
SW1 - OFF
SW0 - ON

Would love to know what each of these big dip switches is for. The smaller dips are in the correct position:
SW1 - ON
SW2 - OFF
SW3 - ON
SW4 - OFF
SW5 - ON
SW6 - ON
Would also be great to have a documentation for these ones if there exists one.

The way to check then is to remove the Jammix , go back to the simplest DE10 with Ram and nothing else and check again. Then add complexity till it stops working.
For info it works perfectly for me with a De10, Official USB hub and Official Digital IO board. Jammix is 3rd party unsupported HW and so problems with it should be directed at the seller.
See my 3rd post, it does not work for me even with the JAMMIX removed from the equation. Stock configuration, just the DE10-nano and the SDRAM module. In this configuration (without the JAMMIX) the DIP switches were set to what the documentation says, didn't made any difference :-/
Next thing to try is a different HDMI display.
Are you using an original DE10 Nano or a clone board?
