Is there a way to house the entire MiSTer OS and system files on an SSD, though?. I'd rather avoid using MicroSD cards as they're more trouble than they're worth.

You dont want to do that all the scripts wont run correctly due to permission issues
Put your games dir on the SSD and the rest will be mostly read-only. The SD card will last for years in that case.
