NEO GEO - No joystick response - cores and buttons work

Firstly the joystick works just fine in all the Arcade cores.

So I've had NEO GEO games working previously on my Namco Cyberlead (via a JPAC) but had to remove the cores due to SD card space.
Now I've reinstalled some cores (new installation) and they run fine but the joystick will not work!
It responds to the joystick remapping function and seems to pick the actions up, but it will either not save/record the joystick actions or something else is up.

All the buttons work fine and will remap as required, it's just the joystick that's not workings.

Can anyone shed light on this particular issue?

This is the only relevant thing in the MiSTer.ini I can see that is relevant.

On a side note I have to use a u-boot.txt file in the linux folder otherwise my USB hub is disabled by the update all script. Wondering if this is a side effect.

I have never gotten the jamma vid/pid option to work. If you have more issues, try the jpac as a keyboard.
