Forced Line Doubling on Only One Output?

Building a Mister setup gradually... The plan is to run horizontal cores on my Sony BVM20F1E and vertical on a linedoubled VGA CRT on its side.
Is it possible to force line doubling only on the other output (VGA or HDMI) or would it even be possible to force it per arcade core?

I have the exact same setup. I used separate ini files for each screen depending on the game being played. In the end I bought an extra MiSTer which simplified things a lot.

Could you describe in detail how you used the different ini-files/display in practice?

I had two MiSTer.ini files one configured for the BVM (analog out) and another for the PC CRT (HDMI to VGA). And switched between them within the menu depending on the monitor being used (there is also a keyboard shortcut).
I've attached the two ini files one for BVM and one for the PC CRT they have the extension "doc". Name one of them "MiSTer.ini" and the other one "MiSTer_alt_1.ini". Note: the PC CRT ini uses a 1440p video mode so may not sync unless the monitor can handle high resolutions.
