I bought a USB Wii Sensor Bar and a Wii Mote (Chinese clone). I'm aware that the motion plus version has some issues, and that the clones may have even more issues. But my problem seems odd:
- I can sync the Wii Mote just fine.
- I can map the buttons on it just fine.
- If I press F10 on the OSD, I can calibrate it just fine.
- But if I try to use it on any core, it doesn't move the crosshair at all.
I've tried different cores: NES, SMS, Genesis, SNES. I'm setting the lightgun to Joy1 as I think I'm supposed to do. But in none of them, I can move the crosshair. However, when I enter the calibration screen I realize it is working and MiSTer is reading its input just fine.
Am I doing something wrong?

Does it register button presses in the cores, let you navigate the core menu, etc?
If you want to use it as a light gun (and therefore move the crosshair) you need a wii sensor bar, and have to enable light gun in the core menu.

Yes, it registers button presses and I can navigate the core menu.
I have a sensor bar and light gun and I've enabled light gun in the core menu.
MiSTer is registering the movements since I can calibrate Wii Mote pressing F10, the console cores don't respond to the movements.

It might be another issue: I have updated the MiSTer to latest, and all my controllers take a long while (about 30 seconds?) before registering in game, if at all.
Can navigate the menus perfectly. Only in game controls take time to "start up". I have verified it with a variety of controllers. Keyboard seems unaffected.
I tried reversing to 0703 version, but the issue won't go away now.

Are you pressing the A button to assign the controller in-game?
I think your problem is unrelated, my Wii Mote buttons are being registered just fine by the cores, only the crosshair doesn't move in spite of the Wii Mote movement being registered by MiSTer in the calibration screen.
